The root path in the document identification part of the Load Definition File is the path to the top of the directory tree where the documents are stored.  When the FlexibleScan module is started it begins, in the directory specified by the root path, searching for documents to processed on the machine where it is executing.  The documents that are processed is dependant on the rules applied to the file retrieval parameters.
